From San Francisco, the easiest way to get to the 49ers Museum is by taking Caltrain from the San Francisco Station to the Santa Clara Station. From there, transfer to the VTA Light Rail Orange Line to the Great America Station, which is located on the north side of Levi's Stadium. The museum is a short walk from the station. A one-way Caltrain ticket from San Francisco to Santa Clara costs around $8-$16, and a one-way VTA Light Rail fare is $2.50.
