If you're starting from Munich Central Station (Hauptbahnhof), take the S-Bahn line S8 or S2 towards Leuchtenbergring or Erding. Get off at the stop 'Marienplatz'. From Marienplatz, exit the station and walk towards the New Town Hall (Neues Rathaus). The Heilig Geist church is located just a short 5-minute walk away. Head south on Weinstraße and when you reach Prälat-Miller-Weg, turn left. Heilig Geist will be on your right.
