From the Tel Aviv Port area, head south along the beach promenade (Tayelet). Walk towards the direction of the Hilton Beach. Continue walking until you reach Charles Clore Park (גן צ'רלס קלור). The Etzel Museum is located at Nahum Goldmann St 2, near the east side of the park, just a short walk from the beach.
