From Waltham, head to the Waltham MBTA Station located at 75 Crescent Street. Take the Fitchburg Line train towards North Station in Boston. Once you arrive at North Station, transfer to the Orange Line towards Oak Grove. Ride the Orange Line until you reach Haymarket Station. From Haymarket, exit and walk towards the Government Center. Look for the 2nd floor of the terminal, where you can catch the 'Salem Ferry' at the Long Wharf. The ferry will take you directly to Salem.
