If you are in the Main Market Square (Rynek Główny), head towards the Cloth Hall (Sukiennice) and exit the square via the north side. Walk straight down Floriańska Street until you reach the intersection with St. Anne's Street. Turn right onto St. Anne's Street and continue walking until you reach the end of the street. Turn left onto Senacka Street, and you will find the Geological Museum at number 3 on your left.
