Head to the Cascais Train Station and take the train towards Lisbon. Get off at the Cais do Sodré station in Lisbon. From Cais do Sodré, follow the signs to the bus terminal (Estação de Barcas) and look for the bus lines to Costa da Caparica. You can take either bus number 135 or 153. The total travel time is around 1 hour and 15 minutes.
