From the Thessaloniki Bus Station (Ktel), take bus number 8 towards the city center. Get off at the stop named 'Agios Mina'. From there, the museum is a short 2-minute walk. Head north on Ag. Mina Street, and you will find the Jewish Museum of Thessaloniki at number 11.
