If you are near Shinjuku Gyoen National Garden, exit the garden and head towards Shinjuku Sanchome. Walk towards the Shinjuku Station area, and then head west towards Nishishinjuku. Continue straight for about 15 minutes, and you will see Narukoten Shrine located on your right at 8 Chome-14-10 Nishishinjuku.
