Walking
If you are in the main square, Plaza de Armas, head south towards Avenida El Sol. Continue walking straight until you reach the intersection with Calle Santa Clara. Turn left onto Calle Santa Clara and follow it until you reach the intersection with Plaza San Francisco. Turn right, and you will see Iglesia, Museo y Convento de San Francisco directly ahead.

From Plaza de Armas, walk to the nearest bus stop located at Avenida El Sol. Take any bus heading towards the San Francisco area. Ask the bus driver to let you know when to get off for 'Plaza San Francisco.' Once you get off, walk a short distance and you will see the entrance to Iglesia, Museo y Convento de San Francisco.

You can find taxis near Plaza de Armas. Simply tell the driver 'Iglesia, Museo y Convento de San Francisco' or show them the address: 'Pl. San Francisco S/N'. The ride should take around 5-10 minutes depending on traffic. The driver will drop you off right at the entrance.
