From Potsdam, make your way to the Potsdam Hauptbahnhof (main train station). You can walk there from the city center or take local buses (lines 601, 603, or 604) that head towards the station. Once at the Hauptbahnhof, buy a ticket for a regional train (RE or S-Bahn) to Berlin. Take the S7 or RE1 train towards Berlin and get off at Berlin Hauptbahnhof (central station). From Berlin Hauptbahnhof, follow the signs to the exit towards Washingtonplatz. Exit the station and turn left onto Invalidenstraße. Walk straight for about 10 minutes, and you will find the Museum für Naturkunde at Invalidenstraße 43 on your left.
