The museum is housed in Casa Bondì, a refined 17th-century townhouse that once belonged to the Bondì family. The building itself has historical significance, having been restored in 1937 by Sir Harry Luke after a period of disuse. The museum's collection is thoughtfully divided into three main sections: Prehistory, the Classical Period, and the Medieval and Early Modern periods. The Prehistory section explores themes such as natural resources, daily life, religious beliefs, and burial customs, displaying pottery, tools, and other items from the Neolithic Period, Temple Period, and Bronze Age. The Classical Period features Phoenician, Punic, and Roman artifacts discovered on Gozo and Comino. These include statuary, jewelry, coins, and burial-related items. Highlights include the Maymūnah Stone, a tombstone of a Muslim girl dating back to 1174.
