From Waltham, head to the nearest bus stop at Main St @ Maple St. Take the #70 or #70A MBTA bus towards Alewife. Stay on the bus for about 25 minutes. From there, it's a short 5-minute walk to the MIT Museum located at 314 Main St, Cambridge, MA 02142.
